Meanwhile, Lucky continues to go through one unlucky experience after another. With Chris as his prisoner, Eggman goes out to meet Lucky who has found the final Chaos Emerald. However, Eggman comes under attack by Sonic and several government robots. Lucky gives the seventh Chaos Emerald to Sonic. Unwilling to be pushed around, Eggman transforms the Egg Fort II into E-99 Egg Emperor (Eggsterminator in the English version). Sonic can outrun it easily, but then Eggman powers it up with a small amount of power from each of his six Chaos Emeralds (Green, Blue, Yellow, Cyan, Purple and Red). The government robots are destroyed, and Sonic starts to get pulverized by the super fast robot. However, the Egg Emperor starts to take in too much power from the Emeralds and starts going out of control, while still pummeling Sonic. All bruised and beaten up, Sonic is finally thrown into the sea. Chris, unable to bear the sight, breaks free of his restraints and grabs the Chaos Emeralds, jumping out the window. He is caught by Rouge, but the Chaos Emeralds fall into the sea. Chaos Control suddenly builds, as the six Chaos Emeralds dropped by Chris join with the seventh one still in Sonic's hand. Sonic emerges as Super Sonic (the first time Sonic is in his super form, according to the series and the surprised looks of his friends' faces) and destroys the Egg Emperor. Sonic then heals the wounded Chris in a white void, and tells him that he can finally go back to his own world. The boy breaks down in tears and begs Sonic to stay or take him to his world, because he claims that if he leaves, he will not be able to do anything. Sonic fades away, but when the void clears, Chris finds himself on a newly-appeared misty island, and sees Sonic (back in his normal form) walking out of the mist towards him.

Note: The original TV broadcast uses an instrumental of "Shining Road", while home video releases use an insert song.

Eggman has also been strangely quiet during these six months, though he has gotten the Red Chaos Emerald, and G.U.N. is desperately searching for him. Then new characters, Big the Cat and his little friend Froggy show up (after appearing in Episode 1 and not appearing until now). They find the Purple Chaos Emerald but then Froggy swallows a blue blob and grows a tail. Big is confused, and Froggy swallows the Chaos Emerald and runs away. Chasing Froggy, Big runs into Chris and Cream (who are leaving their short visit with Lindsey and have been given the Yellow Chaos Emerald) who tells them about Froggy. Chris and Cream help him search for Froggy. Big, Cream, and Chris run into a monster named Chaos, a shape shifting water creature, and it begins its attack. Sonic appears and comes to the rescue, defeating Chaos temporarily. Eggman then appears and tells Sonic and his friends about Chaos and how each time he gets a Chaos Emerald (one of which Eggman has already), Chaos becomes bigger and stronger. March 28, 2004[52]March 26, 2005
Sonic's friends—and enemies—have all returned home to their own world, but Sonic himself has been conspicuously absent for a week. With his nemesis gone, Dr. Eggman engages in increasingly ridiculous, but harmless, displays of power, hoping to draw him out. Amy, meanwhile, has considered Cream and Vanilla's proposal that she might live with them. Just as she is about to explain why she will not agree to it, Eggman arrives, blaring his plans for world domination over the entire suburb. When Amy attacks with her hammer, he only rubs in the fact that Sonic has not returned to her. As Amy unleashes her fury on Eggman, Knuckles and Rouge also sit together, each missing Sonic and razzing the other about it until it escalates into a full-scale battle. Drawn out by the noise, Tails flies the Tornado to the scene. He attacks Eggman with massive firepower, aided by a transformation mode that Chuck had installed in secret. Eggman responds with an incredibly persistent tracking missile that Tails cannot shake off. His display finished, Eggman orders Decoe and Bocoe to press the self-destruct button on the missile before it hits Tails, and when they confess that there is not one, he becomes distraught. It seems to be all over for Tails, until a flash of light from the moon comes closer and turns out to be Super Sonic. Sonic blows up the battleship, but rather than being frustrated, Eggman is happy that their old game is on again. Knuckles and Rouge see Sonic flying overhead, and their fight also turns from angry to playful. When Amy sees him, she runs after him until he lands at her house. In tears, she confesses that she had just made the decision to wait for him forever, and begs him to tell her that he loves her. In response, Sonic hands her a rose and gives her an inaudible answer and she embraces him. (The English dub changes this scene significantly: Amy demands that he never leave her again, to which he audibly replies that he never will.) Six years later in his own world, Chris is a skilled scientist himself. He is just putting the finishing touches on the dimensional transporter, in an attempt to cross to Sonic's world. Reminiscing with his classmates, he recalls the last night Sonic spent in his world. Sonic had the seven Chaos Emeralds with him throughout their trip to the villa, and therefore could go home whenever he wanted to... But he took Chris on one last run around the lake before using Chaos Control to go home.

Without the Emeralds, Sonic loses his energy and he falls to his planet. Another robot (known as a Metarex) follows him. Back on the planet, Tails, Amy, Cream and Cheese are watching a meteor shower, when a ship almost crashes into them. They follow the ship and find a strange girl lying unconscious by the ship. Meanwhile in Eggman's base, Sonic wakes up and Eggman tell Sonic how he found him on the beach, and that he has waited nearly a week to find out what happens. Rouge the Bat watches from above and Sonic leaves Eggman's base.

In Cream's house, after introducing themselves, everyone is surprised by the arriving Metarex who starts destroying the forest with laser beams. The last Metarex was able to finish his duty: which was to remove the "planet egg". A strange girl named Cosmo explains that the planet egg is the lifeforce of their world. Sonic, Tails, and Knuckles make a last effort to save the Planet Egg, but the Meterex escapes. Cosmo tells Sonic that he is the final hope to save the galaxy. At the same moment, Chris (who is now 18) completes his new machine that will transport him to Sonic's world. It works, but Chris arrives in his 12-year-old body. The reason this happens is because a year on Chris' world is only a month on Sonic's, meaning that it has only been 6 months since Sonic and Chris last saw each other.

Chris thinks that they could use the Master Emerald. Knuckles initially disagrees, but with some female persuasion, (getting attacked by Amy, Cosmo, and Cream,) he finally agrees. At the same time, another Metarex is sent to the planet in order to destroy Sonic and the Blue Typhoon. A fight engages between the Metarex, Sonic and Knuckles. With the help of the Typhoon's primary weapon, the Sonic Driver (Sonic Power Cannon in the English dub), the Metarex is destroyed. As the Crimson Egg makes its way through an asteroid field, it happens upon a battle between Pale Bay Leaf's forces and a group of humans. Eggman sends Shadow to destroy the Metarex ships, and Pale Bay Leaf retreats. The humans live on a nearby planet that is shattered and barren from having lost its Planet Egg. Their leader, Molly, compares Shadow to a legendary hero, but Shadow denies being a hero. Eggman's goal of collecting the Chaos Emerald on the planet is at odds with the humans' hopes; they have been fighting the Metarex for generations, and Eggman's help could bring their struggle to an end. When Molly, Shadow, and Rouge set out for a nearby mineral mine to get the Chaos Emerald, Leon, another member of the resistance, asks Molly to bring back a disc from the mine. They find the Emerald, but the locker allegedly containing the disc is booby-trapped. As soon as they escape, the Metarex arrive; they have told Leon that they will spare his planet if he hands over Eggman. Indeed, Molly is the last human left who still believes in defending her home planet. This affects Shadow and Rouge deeply, and they try to convince her to come away with them, but she lacks the mental fortitude to carry her dream all alone. She attacks the Metarex herself, and dies when they return fire (This is cut in the English dub, where instead, Molly flies off the planet safely). In response, Shadow removes his limiters and completely annihilates Pale Bay Leaf's fleet (though Pale Bay Leaf himself survives). Later, standing over Molly's grave (cut in the english dub), Shadow notes that Molly was not quite like Maria; Molly was clinging to the past, while Maria was hopeful for the future. In the english dub, instead Rouge tells Shadow he seemed fond of her, and he wonders if Molly will be okay alone out there in space.

The Marmolians and Sonic go back to their home planet, the Planet Marmolim, and Sonic destroys a diseased part of the planet that encased the Planet Egg. Amy thinks they have magic on the planet, so she tries to put a love spell on Sonic. They plan on trying to eliminate the signal, but they notice that the signal is connected to the part of her brain that translates sight and hearing; thus, Cosmo will most likely be unable to see and hear if the chip is removed. While Tails and Chris are torn about this, Knuckles pushes for the surgery. Meanwhile, Amy starts searching for Sonic, but ends up bumping into Rouge. They both discover that this planet is not only Cosmo's homeworld, but the Metarex's as well. They also discover that Cosmo's people were able to transform into huge dinosaur-like beings, known as the "Final Phase" to protect their planet from an alien invasion. However, a few of them wanted to be able to completely destroy the alien horde, and so crystallized the Planet Egg in order to keep the transformation from sapping their energy. They eventually led to the abandonment of the planet. Cosmo, horrified by the fact that the Metarex are using her to spy on them, intends to leave, but Tails reassures her that they all will help her defeat the Metarex. Sonic and the rest of the gang also support the new resolution, and they all are ready for the final attack on the Metarex. Shadow is disgusted by this and tries to leave. Chris tries to tell him that he should help them, yet he keeps refusing, but then Bokkun arrives, telling Shadow that Eggman has been captured by the Metarex. At the same time Dark Oak has 7 Chaos Emeralds and preparation for Forestation is about to begin.

Dark Oak attacks Cosmo, who drops the Chaos Emeralds into space. Thankfully, the planet egg responded the Chaos Emeralds and their power is restored again. Sonic and Shadow use them to transform into their Super forms and proceed to attack Final Nova. However, Final Nova creates a force field, preventing Sonic and Shadow from moving. While Cream was pleading for hope, Cosmo hears her Mother, Hertia/Earthia, calling to her and saying that she can save everyone, and that she just has to take off the amulet on her chest, which prevented her from going into her "final phase". She then transforms into her final state and heads toward the planet. Cream is seen running into the room with everyone else, crying "Cosmo! Cosmo!". Cosmo passes through the gravitational force that neither Super Sonic nor Super Shadow could pass through, and plants herself on top of it, fusing with Final Nova. She then becomes a tree, saying that Final Nova cannot attack now and the gang can safely fire at the planet and destroy it. Eggman says that there is nothing they can do about Cosmo dying in the process, and that if they try to separate them, something catastrophic may happen. Everyone is shocked and does not know whether or not to risk saving the universe if they are going to kill her. Knuckles begins to freak out and yell at everyone, but Rouge stops him eventually, saying that they are concerned about the situation as much as he is (This was deleted for the English dub). Tails finally requests that everyone leaves the room, and a teardrop falls (This was also deleted for the English dub), which shows his feelings for Cosmo. During the setup of the Sonic Driver/Sonic Power Cannon, Before Sonic starts spinning, Shadow enters the cannon just in time, which made the energy in the cannon spike. Tails is just about to fire the cannon, but then bangs his head on the control panel (This was also deleted for the English dub). Tails says that he could not do something like this to Cosmo (This was also deleted for the English dub). Eggman asks Tails if he knew what she was feeling. Tails says that he does, but he still does not want to kill her. Cosmo asks Tails to forgive her of all the problems she caused, with Tails' reply being that she never gave him problems and that he was happy with her. Tails begins to flashback before saying "Cosmo, I...I LOVE YOU!" and finally firing Super Sonic and Super Shadow at the Planet, completely destroying it, including Cosmo. Tails is shown crying as the planet was being destroyed. Amy and Cream then bring a whole bunch of snacks to Tails to try to cheer him up. (Note: This entire first part, almost four minutes long, was cut in the English dub of the episode.)

Chris and Knuckles have a little discussion about what is next for Chris, and they fall along the lines of where Chris' home would be now that he cannot go back. Rouge is seen in Eggman's ship staring at Shadow's pod. After a run-in with Eggman, Rouge suspects that he's hiding something about Shadow. Chris then flashes back to the point just when the planet with Cosmo on it was being destroyed. Lucas is seen following Hertia to peace. Suddenly, the planet begins to expend all of its energy. Punching Sonic out of the way, Shadow uses the last of his energy to perform Chaos Control to stop time, giving everyone else a chance to escape. Eggman then worries that Shadow may not have survived the Chaos Control he did to save everyone, and he begins to feel some remorse for Shadow. Meanwhile, Sonic approaches Tails with only a seed from Cosmo. Tails, already upset about losing her, finally falls into Sonic's arms, punching him and crying to him that he could bring her back and that he believed in him as they fly away. Near the end of the episode, Bokkun gives Chris a letter, which surprisingly was not rigged. When Chris arrives at the location he was supposed to go to, Eggman shows Chris an egg-shaped pod that will take him home, but there's a catch: Chris only has three minutes to return home, or else he could be stuck in Sonic's world forever. Chris has no time to say goodbye to his friends, just as Eggman planned. Chris then leaves Sonic's universe via Eggman's pod. Once Chris is gone from sight, Eggman says that with Chris out of the way, he can continue in his creation of the Eggman Empire. The Sonic's gang proceeds to seek revenge, while Shadow is seen placing a flower near a grave, presumably Molly's grave (This is cut in the English dub). After the gang sets off, a pot with the seed (apparently the one Sonic found) is shown, meaning that resurrection of Cosmo could be possible. The episode and the series ends as the pod with Chris in it flies out into space and then twinkles out.
